    Why not have a category "Whisper board" (or similar), where one can place topics that are only whispers? That way one doesn't have to clutter the "normal" categories when sending messages, and it sort of becomes as a message inbox.

    Dunno. It actually makes sense as it is now, since most of the whispers are context-based and relevant to the topic they are in. As I understand, this feature doesn't imply private offtopic conversations as is other forums. It is only a means to make some point ad hoc, not to chat irrelevantly.
    Anyway, what possible use might there be for completely whispered topics, that only 2 people can see? Isn't that what IRC, chat, email etc. is intended for?

    Who knows. Let's see if people find a use for it or not. It might be useful for somebody to contact a moderator about (say) a closed topic?

    Yes, as well as PMs in the board. For instance, how can I contact you? You have no contact information on your profile page*, so I have to use the forum. Hence I send you a whisper (same as PM).
